Implicit and explicit tags?

I’ve noticed sometimes tags seem to be implicit: e.g. when I have category books with nested tags fiction and non-fiction - sometimes items show up ‘just’ under fiction and non-fiction, but sometimes also directly under book (and sometimes not). It seems to be dependent on the way I initially tagged the items. Is there a way to recognize implicit vs explicit tags? Or am I mistaken and is something else happening?
